Let's compare its global charts to that of "Bad Romance". A single with relatively little hype when originally release, similar to "Applause" (no matter how many people want to convince themselves that it did have a lot of hype). Hype from a fanbase on the internet =/= actual hype.
BAD ROMANCE DEBUT POSITIONS
#1 France
#9 United States
#14 United Kingdom
#16 Australia
#24 Spain
#27 Netherlands
APPLAUSE DEBUT POSITIONS
#1 Spain
#3 France
#5 United Kingdom
#6 United States
#19 Australia
#21 Netherlands
So "Bad Romance" by ATRL's standards today would have been labeled and screamed "FLOP" in its debut week, only to rebound later and smash around the world. Of course I'm not saying this is what is going to happen with "Applause", because it likely won't at least on the same level, but it's just an interesting observation to see.

Hips don't lie, and charts definitely don't.
Applause has had plenty of promotion as is, and I'm sure more to come. The song and the era have had more promotion already than some eras alone. Promotion/hype isn't an excuse when it comes for Gaga.
It's quite clear Gaga had a great coming for the ARTPOP era out of all the current musicians. Applause just didn't cut it, and it's already sinking with the amount of promotion, how is it going to climb back up?
It's not necessarily by ATRL's standards, it's by your fellow monster's standards as well. Calling people flops and labelling them "over" just because they don't hit #1. From Rihanna to Beyonce to K$ and dozens of others - and ironically, when their fav. doesn't do it, they come up with excuses. The epitome of hypocrisy.
Personally, I don't care about the song's charts. I just think it's under-performing because it's bad (mainly because of the verses).
