Pete didn't know who the third sister was until at least episode 9 (He collected Chanel 1's DNA when she was wearing the outfit she wore in episode 8) meaning he found out behind her back and needed it as leverage and so she didn't know he knew until the scene in this episode. So it couldn't have been her on the phone...

There has to be some sort of alternate ending because even JLC tweeted a pic of the cast (around ep 9/10) saying something along the lines of one down, so many more to go.. Like there's been like 2-3 deaths and that's it...

Found some logic on Reddit that perfectly words my thoughts on why this ending is a TRAGEDY:

This is my response to the "but it was absurd all along!" crowd.
In my opinion it tried too hard to have its cake and eat it too and in the end it just didn't work.
It could have been the sincere-but-fun murder mystery and played it in good faith, using mild but still reasonable absurdity here and there for humor's sake. And by played it in good faith, I mean, you should have been able to follow logical clues and answer questions to lead you to a solution apart from "the most obviously crazy bitch did it and we'll just ignore all the logic holes that say otherwise."
Or on the other hand, it could have been the completely insane, out-there, makes-no-sense absurd black comedy. There could have been no pretense of a real mystery to solve, no suggestion of clues or motive or narrative or anything. Just a loud, stupid (in the broadest sense) free for all.
The set-up was too much of the former and the resolution was too much of the latter, and it didn't work. The set-up, absurd though it could be, demanded a more reasoned resolution. And the resolution was in turn so out there that it rendered most of what came before it moot. X, Y, Z that points to this person? Doesn't matter! These questions about motive and timing? Won't be answered!
Basically the set-up didn't actually lead to this ending, and the ending didn't support that set-up. And that's where the disappointment comes in.

The reveal was not the best but good enough. Lea`s acting sold it. We have many fun moment in the finale. I just wish that there should be more deaths. They should just kill Chad.

It's 2:35 AM for me, so I only picked up on a few words honestly, but from what I got, I agree. It wasn't the right mix of absurdity and logic, so the final resolution was really weak.

Well, Hester enlisted him to go to the mall in that scene probably to save face. She knew Pete was working for Boone. Hester is very astute and observational from what we have seen, and she probably blackmailed Pete into attacking Chanel in the mall.

The only thing that annoys me is how she knew about Ms. Bean. There's absolutely no explanation as to how she would know besides creeping and hearing from behind the scenes.

Also about the Predatory Lez thing, there's no way Hester was strong enough to grab her and choke her. I'm sure it was Boone and Hester watched because watching people die turns her on. That's also how she noticed her in the basement.

There's a lot assumed. I'm sure Hester called him, because he even said he admitted going to the mall and killing the security officer.

Well..

I didn't love it - but it wasn't awful.

The iconic scenes - Chanel worrying about her shoe being saved from Hester's eye, the final asylum scene, the Toy Soldiers scene

So essentially The Chanels (who carried this whole series)

Forget Scream Queens: Season 2, I need a whole program dedicated to Chanel, #3 and #5
