Well, as Witchpop suggested, you could be forced to start with a new starter and team in each region until it's beaten, whereupon your old Pokemon are able to be transferred between any unlocked and beaten regions.
Alternatively it could be a PBR or Battle Frontier style game; essentially a PBR or Frontier for each region comprised of the major gyms and the E4/Champ of each region, with every region unlocked sequentially or all of them right after beating Kanto.
