The best advice I can give is to do what you've said, submit a version without notes/annotations and a version with notes/annotations (in the same PM) so everything is clear. If you can annotate it, it won't count.

Cause (repeat "the end is near" lyric)
But (repeat "the end is near" lyric)
Different judges might have different opinions on the way you write things, that's all. I don't know how each judge will react, some judges might find the ability to dance around the restrictions like this impressive, others might find it abusive and prefer a song without any repetitions (looking at you GotSkill).
If you write it how you want it and add a description of how/why it fits the word count, that should be good enough too.
