I'm not sure what is there to be confused when Ryan already emphasized she wrote the melody, not the lyrics.
And song-writing is more than putting words in order, so she deserves the credit.

Beyonce basically wrote everything on Survivor and most on her first album. Co-wrote almost everything on TWOTW and co-produced/produce. Beyonce has stated how she likes to work with other writers. Beyonce really started working with other writers around B'Day. Not only that she's her own vocal producer, she's also Destiny's Child's.

Already Gone was overshadowed true. Halo was much more successful but Already Gone has bigger recurrent play, probably because it was a huge hit on the AC & HAC charts.

Beyoncé does arrangements/melodies (vocal production) and writing (lyrics, structure). She also helps select the right drums or the right snare. Or she'll suggest a guitar solo and mimick that with her voice (I Care). Things like that. Basically she's a vocal producer/writer and executive producer.

As for sole writing credit, she has a few. She won an ASCAP songwriters award for a reason.
