You put the SID when you make your Pokemon on PokeGen. Under the OT/MIsc tab there's 2 spaces to put your ID's, the first one the regular one which you can see it in-game and the second one the SID.
You need to change the DNS setting for the 3DS connection iirc, that's how I do it anyways. (Btw, after that you need to change it again for the 3DS features, like set to auto-obtain the IP adress and the DNS, otherwise it won't let you do anything which includes internet connecting).
If you already found out the SID, however, you don't need to use Pokecheck that much anymore, just go to PokeGTS (the second link I gave you), change your DNS setting (yes, you need to do it again, on the 3DS connection settings) and finally upload the Pokemon you want.
The PokeGTS part is the crucial one, where you get to send your Gened pokemon to your game. Upload a Pokemon there and the next time you go to the in-game GTS it'll magically appear like if it was traded to you.
