To me the song Alejandro is about not wanting or being able to love someone you want to "Don't want a kiss, don't want a touch"
This idea ties in with the video as a whole which is a commentary on homosexuality, religion as well as the former DADT policy, still in effect during the video's release. We see this immediately in the opening scene with the heart covered with barbed wire. Significantly it's a funeral, but the heart not being inside the body signifies the disconnect between the body and the heart or what one desires. Or, in other words, what gay people desire does not necessarily translate into how they act because they are expected to stand in line - the barbed wire suggesting the tenuous nature with which he can connect to his desires. 
The militaristic imagery ties in with DADT but the way in which the army men are tightly choreographed shows the strict standards to which homosexuals are expected to conform in society. There's a general culture among conservative types and especially in the DADT policy about how they 'don't mind gay people but they don't like seeing them be gay'. The militaristic imagery is all about that, and there's a scene especially which shows burning and chaos when Alejandro just looks on without doing anything, and that's reflects the idea of them having to stand in line amongst the chaos. There's also the imagery of Gaga lying on the bed amongst all those strings and that puppet-like imagery ties in with the idea about how gay people are manipulated by this culture.
Again, there's a contrast in the second scene/verse with the beds where everyone moves a lot more organically and that basically shows how gay people are only free within the safety of their own minds or sexual desires, which they can't otherwise express in society.
Religion comes in because often a dichotomy is presented within society about homosexuality and religion and again this ties into the song in which Gaga - for no explained reason - cannot love Alejandro, and again it's about that decision she feels she has to make between her own desires and the religion which condemns it. The swallowing the rosaries signifies her wanting to purify herself, and the burning effect at the end of the video has some hellish connotations to suggest Gaga's final choice.
You may think I'm exaggerating in places but think about how much emphasis is placed on one's sexuality and the whole thing about 'coming out' or whatever. With homosexuality, discrimination is still rife and the video expresses the inner battle some may have in not being able to love people who they actually love.
