Watch matches or read play by plays (YuGiOh's mainwebsite does tournament coverage) and see how each deck plays. What's their key cards? How well does it start off? Does it have a good midgame strategy? And does it hold well up in the final turns of the game (end game)? Do you have the side deck to counter their key plays? If not, research the best tech (usually it's a card that never works in the main deck but always excels in the next game against a match up you know you're weak against) cards to side.
Just slowly getting the idea how the decks play and how well they do during the start, middle and end game tells you what you need to know to beat them. For example, a Special Summon heavy deck will suffer against an anti-meta deck that counters Special Summons. Or an equally fast deck with tech cards sided in can do the same.
