Galileo was put on house arrest not because the Church disagreed with heliocentrism, but rather because he tried to foment rebellion through it. Had he not had protection from the Church at the time it was likely his call for revolt against the system would have resulted in a death penalty by the secular government.
It is a shame that the Church had to imprison him, but in reality the move probably saved his life from the secular government. It's the Middle Ages we're talking about. You could get executed for the pettiest crime.
