The more I think about it, the more I think that the most likely explanation is that Annalise (and Eve) just did something that led Wes's mother to commit suicide, and the reason she's always been so protective of him is because she always felt bad that she robbed him of his mother, so she tried to replace her with herself.
I just can't see it being that Annalise flat-out killed Wes's mother because I think the show has made a deliberate choice to have Annalise be one of the few characters that hasn't actually murdered anybody.
