All you have to do is read up on history and the answer is there. Homosexuality has always been maligned in abrahamic religions. However it wasn't until the religious fervor that took place in the 1600's and 1700's that really put homosexuality as evil. From then on it that belief has been passed down up until the present where it's finally being eroded.

Even in the modern day, you have atheistic communities that are deeply homophobic. Homosexuality. for example, is considered a mental illness in atheistic China until 2001. Also, It doesn't make sense to put all religions into the same umbrella. Buddhism for example isn't homophobic, and Hinduism is actually the most accepting of homosexuality of all major religions yet homosexuality was also a taboo in ancient Buddhist and Hindu societies.
