They're still shunned b/c of it in modern times. Like, I don't think there would be a huge difference in a trans person's life ten years ago, as opposed to 100 years ago (unlike Gay/Lesbians, racial minorities esp blacks, etc), with the exception of obviously better treatments for the actual
transitioning process (if you have the money). Of course as a non-trans person I can't speak from experience, but it really only seems like the movement picked up steam with increased visibility in media (ie: Candis Cayne, Laverne Cox, Caitlyn Jenner) recently and the beginnings of pushes for trans rights issues, all in roughly the last five years. I can definitely remember when transgender-ism was widely used as a punchline in media,and that's in the 21st century.
Also afaik, AC:Syndicate takes place in the late 1800s(?), so it's not THAT long ago, like AC1/Ezio trilogy, etc. And I know transgenderism goes at least as far back as the time of Native Americans, so
ALSO, maybe it's easier since the character in question is an FTM transgender male (if I read correctly), which I'm assuming would be much easier to pass as than the reverse with the much less advanced medical/cosmetic procedures they had at that point. Dragon Age Inquisition, while obviously not historical, is still pretty realistic for a fantasy game, and had an FTM character who afaik binded his breasts, had a short haircut and wore armor and worked fine
