Not really. Remember Mystique hates Stryker for him wanting to help Trask Industries so she may be actually trying to save Wolverine from experimentation. 1970s Mystique has no knowledge of adamantium-claw Logan so she's hardly up for torturing him to make that. I wonder if Logan will get his metal claws for Wolverine III, that'll be interesting because Origins either didn't happen or happened differently, and The Wolverine (where he loses the metal) didn't happen or happened differently, and therefore the regaining of his claws for the future of DOFP (which was unexplained) didn't happen or happened differently too! Phew this is complicated.
I think it's safe to say she will likely prevent Stryker torturing Logan or else try to stop it. Even her one line from Apocalypse so far is about saving mutants from persecution:

I didn't really pay attention to it, cause i thought the film was awful.
I think I read somewhere it involved Magneto but the movie never references the fact that he lost his adamantium in The Wolverine. Maybe Wolverine III will explain it. I'll see the solo movies, especially Deadpool because I loved that character in the comics and a rated-R comic book movie has to slay with the kills and stuff in the way Kick-Ass did.
