If it helps, sometimes I have the same problem - it's mostly natural now but there are times I still encounter rhyming problems, particularly when I want to say something a certain way. How I keep the meter and rhyme in check is counting out the syllables in each line and seeing if perhaps I could find another word. If I have to pull out a thesaurus to do it, I don't have any qualms about doing so.
It might be nice to do a metaphor a certain way, but if you sit back and think about it (or start lookin for synonyms), you may find a similar themed metaphor that has a better rhyme scheme and fits the rhythm of the song better.
