OP's note: I know that I combined some of Sony's Marvel movies with Marvel Cinematic Universe like X-Men: Apocalypse.

I think they work out a deal concerning Spider-Man where he is apart of the universe but neither studio can profit from each others film unless said movie involving Spider-Man hit certain movie milestones. Also Kevin Feige is involved in the new Spider-Man film, so the story should tie into what happens to Spidey during his time in The Avengers and CA3.
