This always confused me too- why would the scientists just casually keep releasing these failed experiments? Another theory that I've heard is that Ditto is a product of Mew, seeing as Mew was the first and all. Mew then took form of whatever it saw, whether that be a cow (Miltank), a coconut tree (Exeggutor) or even an ice-cream (Vanillish) and if the form was strong enough it became semi-permanent. It explains why Ditto is able to breed with every non-legendary species, why so many species are able to breed outside of their own species (egg groups), and why we keep finding new species, many based off of inanimate objects.

Obviously, as the course of time progresses and the proto-pokémon begin to mate the transformation becomes more permanent.
What I'm getting at is, Ditto could be a primordial ooze.
