The Great Flood.
Name one other disaster that reduced world population to a mere 8.
It may not count as a fully "natural" disaster but then again, is anything? In more modern times Wikipedia says the 1887 and 1931 Chinese floods killed the most people, up to 2,000,000 and 4,000,000 respectively!

Wow  he didn't randomly decide to murder people, it was a somber decision, he saw the earth had become corrupted and had to be cleansed.
