Religion was touched on in the early episodes of the Anime when ash, misty, and Brock encounter that widow spirit and tried warding it off with the Christian cross.
The Movie 2000 used religion again as Articuno, Moltres, and Zapdos were revered as Deities.
Use of a religious belief that 1 or all 3 legendary Pokemon of that generation would save the world wouldn't be a new concept.
