Although The Last of Us and Uncharted 2 are two of the best games of all time. Nintendo overall has made a lot more great games. Naughty Dog has made 3, while Nintendo has made 20+ easily. Nintendo has never reached a high as high as Uncharted 2 or TLOU (especially recently), but overall Nintendo wins just by sheer volume obviously.
Nintendo has mastered pretty much every genre of gaming so I'll go with them. Kind of an unfair comparison considering ND is smaller, younger, and only know how to make one type of game.
No Naughty Dog game has ever came anywhere close to any Zelda (minus Phantom Hourglass, that game was ****ing awful), Metroid, or Mario game (in the main series). The only correct answer is Nintendo.

3? Crash Team Racing, The Last of Us, Uncharted 2, Uncharted 3, and Jak 3 are all amazing.
Regardless, Nintendo (even if there's a lot more to it than simply that).
A lot of Naughty Dog series were influenced by Nintendo series. Both the Jak and Crash series were influenced heavily by Mario. The PS1 Crash Bandicoot games are some of my favorites of all time though.
