Yes they do count to a single's sales until the album is released.
Once the album drops, the pre-order sales will be subtracted from the single sales and added to the album sales which is why Hold It Against Me registered negative sales in the week Femme Fatale was released. After all, an album consists of all album tracks and not all album tracks minus one.
Columbia lost a lot of money with 4 and that's why we are still waiting for 5, even though Pepcé finished the first version of the album almost a year ago already.
