If I were to hazard a guess, she probably came off BTW being quite cynical about the fame game and began developing an album reflecting that. She intended to explore the decay of the blonde icon and their role within pop culture, indirectly commenting on how she was risen only to be knocked down etc.
However, at some point she decided that being so dark and prolonging those cynical feelings wasn't right for her "comeback" album. Or, perhaps, it was a natural progression and ARTPOP began reflecting her happiness (in love, enjoying the tour etc.)...so the new material didn't sit well with the initial stuff. Then again, it's perfectly possible she presented ARTPOP in demo form about the decay etc. and her label/she herself didn't feel the album was right. Not that it wasn't good enough, but just that it wasn't 'right'.
Then there's the stuff about how ARTPOP was originally going to overlap with the BTWB tour but they decided against it and pushed it back, so perhaps nothing really substantial changed...it's just all been sitting on ice with Gaga updating it as she went - only keeping the best of the best at any given time. The extra X months she had to develop may have just brought different inspiration and re-working of material.
I'm not worried, because Gaga is a pro bullsh*tter and can apply any theme to a song...so if there are gems from the early stages she'll still use them. Jeff said there was a song cut from BTW on it, IIRC.
