I think there are two reason why gay/lesbian people may discriminate against trans people...
1.) As a lot of gay people sadly get discriminated against themselves, they discriminate trans people because they want someone to look down on/bully, a smaller minority.
2.) People confuse gender identity with sexuality. A lot of gay people try to understand transgender people because they are also in the 'LGBT' bracket, but they can't, so they begin to dislike them, saying "why couldn't you just be gay" etc, when in fact you gay be trans and gay. I always say it is better to accept, not to understand.
I'm not saying all gay people are transphobic though; a lot of gay people I meet are perfectly accepting and open-minded.
