Evil Bakura gets an honorable mention too, especially since he was the final villian in the whole series.

Marik was always my fav villain in the series.

Pegasus

Pegasus was the better villain when he was the villain, after Season 1 when he became an ally he wasn't as cool.

Marik was great but Yami Marik wasn't that much to write home about.

Overall I'd say Pegasus.
