Well, "Bad Romance" was well poised to take over after Jay-Z fell, but Kesha took the spot thanks to Christmas downloads and developed a much bigger airplay lead than Gaga could ever hope to compete with.
Plus, you can't even argue that "Bad Romance" is a better song than "Empire State of Mind" because it's not. And not to mention, Jay-Z is a respectable, established artist, meanwhile Kesha wasn't, and to a degree still isn't.
Also, it's pop girl v. pop girl, so it's not as one-sided. Male artists have little to no stans on here.
