But if her father did destroy the High Sparrow, Margaery would become hated by the people because the people respect the High Sparrow, which was why they were cheering when Margaery and Tommen came out together joining the Faith
If she didn't side with anyone, she would have done the walk of atonement which would cost her her own dignity. If she allowed her father to destroy the High Sparrow, she's essentially siding with Cersei since it was Cersei who proposed the idea of destroying them to begin with. But her choice went with siding with the High Sparrow considering it kept her reputation intact and even became more loved by the people, as well as it could have ruined Cersei more if the trial actually happened.
It's a given fact that Cersei hates Margaery, Cersei obviously just wanted to use the Tyrells in destroying the Faith so it would tarnish their name. There's no way Cersei genuinely wanted to side with them just to take down the Faith when she obviously had ulterior motives
