It's possible. Definitely. But Jon is more of a ruler, protector of people than Dany ever is. And Dany just wants to get home, which she will. And conquer but in the end, that's too...easy for her to do. So I see her dying really. And Jon becoming King of the Iron Throne which is admittedly something he never wanted in the first place but circumstances has led to that happening.
Which is sort of a recurring motif in ASOI&F. Characters having to do things they wouldn't NORMALLY want to do but they have to literally to appease the majority or to simply survive. Cersei & the Guy Fawkes Display. Sansa marrying Tyrion/Ramsay. Theon sacking Winterfell. etc.

But I don't think Dany would be a bad ruler actually. She thinks of the majority and listens to her advisors. But she's cold and not too forgiving.
TBH, in her young life she's never had any power until she married Drogo, then she learned she had to take control or she'd forever be passed around to different men. Men don't rule her anymore, she rules them. That's kinda been her arch.
I think the show will end with her and Jon dying. But it could end with her dying and Jon on the throne. Either way, they seem to be the most important characters, so the end will revolve around them.
