Yeah P!atD winning was pretty surprising, especially considering that Shakira and the RHCP were the biggest nominees that night (9 nods each, I think), and only took home one technical award each, while Madonna and Xtina went home empty-handed.
However, the way in which the ballot worked that year might explain things. If I remember properly, you had to start at VOTY and then vote your way through every category, though you could click "next" or "back" once you were navigating through the page (it was all Flash-based). I wouldn't be surprised if the Panic! fans just kept hitting refresh and mainly voted for VOTY since it was first on the ballot (while for most other VOTY nominees the fans probably wanted to vote on as many categories as possible). At least that would explain why they didn't win any other awards that night except for the big one...
The voting that year was a mess. Only two artists (James Blunt and Gnarls Barkley) got more than one award, and if you check the nominee list, most of the winners in the general categories won for the only fan-voted award they were up for that night.
