As for their usage inside the game, if you never use fly it doesn't stop you from moving on in the game. So no.

I'm probably speaking purely from nostalgia. When I was 8 years old playing through Ruby and I got the badge from Winona, I started flying around the whole map for no reason just because it was fun.

How does DeFog get rid of rocks? Thats never made sense to me.

Also if your Pokemon has wings, rocks nor earthquake should be able to touch you. Its not like you can just fly over it.
