They rarely rename legendaries or those faux legends that promote movies, e.g. Lucario & Zoroark, so i'm pretty sure Magiana really just looked like Mangina too much
I don't think they they actually renamed it.
Before the english reveal we only had the name in kanji and i guess "Magiana" is how it's pronounced in japan so they romanized it that way.
And people already pointed out that the name was based on gears when we only had the kanji name.

MAGEARna IS her japanese name. The "Gia" in her japanese name is the japaneses pronunciation of "Gear"
