Yes, instant-grat sales no longer count. So if you pre-ordered the album and "Froot" started downloading it doesn't count for the chart. You'd either have to cancel your iTunes pre-order and buy the next 5 tracks individually, or "buy" all of them twice - including "Froot" again if you got it automatically.
For stans and chart purposes you're better off not pre-ordering. I don't even see the point in general to do it for a digital album, since it will always be available.
