Yeah, GX Season 3 is a bit over the top and there are many WTF moments (like in the whole show, basically) until the very end.

Bastion is neglected in the show. He was a promising duelist with his multiple Decks and analitical skills in the beginning, but he was turned into a comedy relief.

I think you're watching the dub, but in the original Yubel did all of this cuz he/she (is an hermaphrodite) is in love with Judai.
When he came back to earth he wanted to gain Judai's love "again" so he started doing all of that mess. In his duel against Judai and Johan (Jesse) he realized that Johan was Judai's "love interest/Most important person" so he decided to take over his body in order to gain Judai's love. He kept on hurting his friends cuz that would make Judai be alone and then he would end up "loving her".

Important thing to note, Yubel explicitly says that Hurting the one you love is the best way to show how in love you are. Aka, Yubel was sadistic and always had the mentality of Hurting=Love.

The show is pretty dark and ended up being cut short.
