"Applause" sold more than every single song from the 90's except Candle in the Wind. Obviously it was not bigger than every song in the 90s, sales were just different, so you cannot compare. You'd have to adjust, or look at other factors, such as chart runs and such.
This is the same story with albums. You can't say an album that sold 10M in 1999 was bigger than an album that sold 9.9M in 2015. Like really

So by this logic, a #1 single in 2013 that sold an average 5M copies in US, is bigger than every single #1 from the 90's (bar Candle in the Wind) since no single in the 90's sold that much?
Obviously not. They're two different eras, so you can't compare the sales. You'd have to adjust based on what the market for singles was like in that period.
Hence this applies with albums too.

Billboard doesn't count VEVO views in SEAs yet but does that mean they're not streams?  Nielsen Soundscan also didn't count the second-biggest source for music sales, Tower Records, for how many years? They didn't even bother to track iTunes till 2003 (?) or add it to the Hot 100 till like 2005. Billboard never even got around to club sales because they wouldn't pay Nielsen Soundscan to join. Do those hundreds of millions of sales not count because Billboard was slow on the draw?
Your single sales analogy is a little backwards. If an album from 1995 was released this decade, then its equivalents total would be the same, but the demographic of its sales would be changed, with single sales/streams taking a higher percentage and album sales tumbling. If we were to follow the "adjustment" method, then wouldn't we have crazy single sales? If 2012 had 14x higher single sales than 2004, then what would single sales look like from that year? Hollaback Girl would've sold 6,578,521 in a year and would be well over 12M singles sold in just the U.S. by now. Imagine where the physical singles would be  Have you even tried your method for single sales yet?

Agreed. Tripling her album sales just seems like total nonsense to me. It implies that the vast majority of people decided to pirate her album instead of buying and that doesn't sit right when it comes to such a huge, "essential" phenomenon like her.

Napster didn't come out until 2002. And it was still such a fairly new concept for awhile back then. People were still unsure of and scared to just go crazy with downloading because nobody knew how serious it was. It wasn't until like the Kazaa days when illegal downloading started to surge.
