Religious groups like the Catholic League aren't generally a good indication of the general populace when it comes to stuff like this. They just like to stir up **** to get media attention.
I'm friends with many Christians, I grew up in it, the problem with Judas wasn't the religious references, it was the fact that the sound was immediately off-putting to so many people.
No one that I talked to who didn't like the song, Christian or not, cited the religious references as a source for that distaste.
