Bette Midler's "From A Distance" had amazing longevity for the pre-Neilsen/Soundscan era. She only spent one week at #2, but she five weeks in the Top 3, 11 weeks in the Top 10, 19 weeks in the Top 40, and 27 weeks on the Hot 100. And this song went platinum. Those numbers may seem insignificant now, but they were huge back then.
I remember Billboard also under-rank her on the 1991 End Of Year survey too, #13, while it should have ranked in the Top 5 with Color Me Badd's "I Want To Sex You Up," but I think Shadow Stevens American Top 40 ranked the song higher due to its longevity and sales.
Other songs that should not already be out of the running: 1992's Patty Smyth/Don Henley's "Sometimes Love Just Isn't Enough," Wrecks In Effect "Rump Shaker," and especially the Tony Rich Projects' "Nobody Knows." The last song was the #4 song of 1996. and having ranked as the biggest non-Number One song of the year, beat out every other #2 song listed for that year. It even produced a Country cover that spent four weeks at #1, so Billboard got that one entirely wrong,
