If you look at history, it's been various parties and individuals with extreme political views who used war as a means to an end. Majority of them have been for territorial conquests and financial gains. I just find it odd and a little offputting that the Nazis were the perceived theme of ARC-V.
I'm not entirely sure that the US would face the similar situation since in Germany, they are far less lenient of things like this. Europe as a whole have a different culture and approach than we do. For example, hate speech is outlawed whereas in the US, hate speech is allowed on grounds of "freedom of speech".

It's more of a "thing of the moment" issue.
I don't know if you know this, but 5D's also had its problems.
At the moment it started airing, there were some news of cultists kidnapping and raping boys/girls in Japan, even though there weren't many cases, the theme of "cults" became a touchy subject in Japan. What happened? Ooooh, if you did watch 5D's you'll know something called the "Arcadia Movement", it was an organization where they brainwashed little boys and girls (like the cultists) and used them for their own goals (like the cultists). So what happened? Yeah, the Arcadia Movement was gonna be an important part of the plot, the nemesis of both Signers and Dark Signers... but since that was a touchy subject at the time in Japan, what did we get? Divine dies and the whole Arcadia Movement plot is over, why? cuz it was a touchy thing, they couldn't make a series about it, they stopped with that plot. And then, Carly's VA results being part of a cult... yes, the whole Dark Signers back-story was skipped, and they rushed to finish it, then the series became no cults but people from the future, and the plot turned with a totally different tone.
Carly's VA got arrested cuz she was in the cult and then Carly's character gets downgraded to a cheerleader and gets a new VA that no one liked.
Some times, things are happening and even though they have nothing to do with each other they affect. Nowadays ISIS is happening, and even if you don't want, a lot of people will see anything related to war and think "OMG ISIS", that becomes a problem, then you go to Germany with people over the internet telling jokes of "Nazi Academia"... they won't ignore that.
It's like when earthquakes happen and anime episodes about earthquakes get cancelled, cuz it's a touchy subject. In the US they ban a part of a Pokémon episode cuz of the Towers. Those are things that each country takes as they think/want.
Yu-Gi-Oh! is Japanese, they won't change their plot for nothing that isn't a problem in Japan. The only time they did it was in 5D's and cuz it was a problem in Japan. But they can't control the way other countries will perceive the message of their series.
