Sure, Rated R wasn't really helped by its week-long $0.99 Amazon discount, but it also didn't have the kind of BTW hype and buzz that would make non-fans interested in buying it at a bargain.
As for the massive BTW promo, are people really surprised? Of course Interscope is going to put their full weight behind this album. They didn't have to hire expensive writers for it - for better or worse, Lady Gaga wrote it and you can tell. They didn't hire expensive producers with diva demands for it - for better or worse, Garibay & Whiteshadow have had no prior hits. The whole album was recorded on the road while Gaga was making Interscope money not just from a $200M+ tour, but also from selling millions of singles, albums, Halloween costumes, merchandise, endorsements, etc. Just to put things in perspective: while BTW was being recorded, her tacky Remix album easily outsold Cannibal WW. Last week, TheWrap did a breakdown of Gaga's contribution to Insterscope - since 2008, she has made over $200M for them. It's not surprising that they're supporting her like this. The perks of not being a basic pop star.

Lady Gaga's label and management have stated that they were not alerted to or involved in Amazon's promotion.
While it's unclear if another day of the 99 cent "Born This Way" promotion on Amazon.com is truly the online retailer's attempt at making amends for technical problems earlier in the week or just boosting its new Cloud service -- or both -- one thing is certain: Gaga will continue to own this week's headlines.
