Indeed it was a poor choice of words. Hence he tried to clarify it. If you look at the situation in greater context (including his track record on women's rights/abortion/embryonic stem cell research etc) it's quite clear what he meant. You know better, let's not.

I don't see how it makes him petty to call them out. Would he have known each and every organisations methodology of endorsing candidates before hand? Isn't the grievance here that organisations with an open vote all supported Bernie and organisations with a closed vote exclusive to executive members all supported Hillary. Closed votes are elitist and less democratic. And there are red flags to suggest that they are here to preserve the establishment.
For example, one of the executive members of HRC has been named Mike Berman. Google him, not only does he have a history with the Clintons but he is the president of a lobbyist firm that works for Comcast and health Insurance companies.
Two of the key missions of Bernie's running is CFR and Single Payers health care.
I'm not trying to be condescending but I'll explain it anyway just to save the time. CFR is a threat to media outlets as they make a sizeable if not most of their revenue from advertisements, particularly regarding elections. Single payer health care allows the government to bargain with insurance companies to get cheaper deals for it's customer, which will reduce their power to exploit the masses with pricey contracts.
These are 2 distinctive platforms Hillary is not running on, it is in the best interest of these corporate representatives such as Mike Berman who make up the HRC to endorse her, over Bernie. That is what it means when Bernie calls them the establishment.
