Some Legendaries being genderless is so stupid since they used to be just normal Pokemon or are still just normal Pokemon that are extremely rare. Like Mew, Shaymin or Manaphy.

Regardless, there are a lot of aspects of Pokemon Mystery Dungeon that are inconsistent with the main storyline. For instance, in Pokemon Mystery Dungeon Explorers, Darkrai is pure evil, whereas in the main games it's just a misunderstood monster who uses its nightmare powers as a defense mechanism.

PMD doesn't play in the same universe anyway hence it being able to be evil.
And it is also possible that multiple Darkrai's exist and not all of them will be nice.

Who cares what the Pokedex says? As Blue said, the PMD universe is different to the regular Pokemon one. The Pokedex was created by humans. Humans don't exist in the PMD universe. Remain clocked.
