A coworker of mine loves "Home," which is one of the more disturbing ones I think. Definitely set the precedence for those Midwestern creature movies like Jeepers Creepers, etc.
Forget the ep titles but the one with the guy with Telekinesis who can force people to kill themselves, the one with the twin sisters who were kidnapped by their older sibling, the one where Mulder travels back in time on a ghost ship, all stand out to me.
The alien story arc from seasons 1-4 I really like too, gets weaker as show progresses
