I think that's the point. Mystique is still Raven at this point and even though she can be bad-ass she isn't the ice cold assassin we see in the original movies. Jennifer gave the character a new layer of depth (I'm sure Rebecca would be capable of this as well given the chance).

The script gave her new depth, it's not Rebecca's fault that her character was underwritten in the first three films. Jennifer and her "look at me, I'm acting!" acting have yet to come close to how mysterious, sexy and bad ass Mystique was in X2.
