Well for example, if you saw an advert on TV that says "we will put anything you want on a sandwich of your choice, come on down to Subway" and you just so happened to go into one of the 200 stores and couldn't have the meat you wanted, it would be a little bit confusing. The branding is a little off don't you think, to have 200 stores limit your meat selections and then the other 1,200 give you different selections of meat? They should market the halal stores separately if that's the case, to make it clear.
The Halal stores will have a Halal sign outside.
They could also just add a fine print on the bottom of their marketing that says ' * Does not apply to Halal stores' if you think it makes that much of a difference

Muslims are very conservative that's why almost all restaurants serving Halal has a different kitchen for it. You cannot even use utensils used in Non Halal food.
In hotels, utensils and kitchenware in the Halal kitchen are EXCLUSIVE to that kitchen only.

And everyone knows they mean whatever they have in store. You can't walk into Subway and get whatever you want. You make your choices based on what they have on the counter. Unless their advertising is saying "You can get bacon and pork in all 1,200 of our stores" there is no problem. These stores are most likely the stores that were not selling much bacon or pork in the first place. Businesses don't make decisions like this just for ***** and giggles, there's a financial motive.
