If he's FTM they'll have to use a stall until they have a working penis (no idea how that works tho)

You can't tell if someone is trans just by looking at them. You can assume but no ones going to start **** in a public restroom. People mind their own business.

50 years ago people used to feel uncomfortable with the idea of letting blacks share the same restroom as them. I understand where people feel uncomfortable and it's because society tells them to be. People were told all kinds of messed up things regarding blacks and people are told all kinds of messed up things about trans people. The biggest fear those people have isn't the trans person, it's their own ignorance of what that person really is and who they are. Most people outside of the LGBTQ circle don't understand it at all. It's a topic no one talks about. But it's a topic people SHOULD talk about.

You're only taking into consideration public restrooms in the middle of urban centers or restaurants and so on where people don't know each other. As shown by this case, you can have the same situation happening in schools, work environments etc. where people could be aware of someone being a transgender.

There's a slight difference : being black isn't relevant when it comes to what genital organs you use when going to the bathroom.

Some women do have a fear of male persons and penises being victims of abuse so I think their concerns are legitimate though

Right, but people still felt uncomfortable. I don't get what matters about sexual organs anyways. The toilets in a men's restroom is no different than one in a women's restroom. The only difference with male and female restrooms are urinals and tampon dispensers/discarding bins, etc. At least the main parts. Sometimes women's restrooms have bigger sinks, more mirrors, make up areas. Once again, it's all a gender thing and it's people's perception of who should and shouldn't be allowed in their restroom.

That's a problem between them and their therapist though. It shouldn't be between them and what society can and can't allow. Not trying to sound rude, but that's the truth. This is life here and people have all kinds of traumas and phobias. We can't make rules or laws or base anything of importance around that.
