How about because they didn't deserve them? You can't compare the quality of what was released then to what's winning awards now, and consider your argument justifiable. Did you really expect Madonna to win against TMOLH back in '99? Go over "My Heart Will Go On" for ROTY? They fell because the bigger and better selection went over them -- no different than what happens today.
...and Michael was as much a Grammy darling as anyone. Didn't he take home, like, eight awards one night?

Of Madonna's 28 nominations, only three were general field and only seven more were what you might call ''major awards''.
You think critically acclaimed albums like Music, Confessions and Like a Prayer were skipped over for major awards because they didn't deserve it?
Madonna was snubbed because she pissed off every single conservative in the industry, musically and politically. Don't get it twisted.
