It was explained a few times that her powers were always mental/psychic based. In the episode "Witches & Tights" when they had to protect the Elder (a former Witch I believe), he could not Orb. He stated he had mental/psychic abilities (premonitions and hovering - lower level of levitation).
I don't think it was as uncommon as most fans think. In "Morality Bites" we also see her levitating in her premonition as well, so it was to come. And when she received Empathy it even made more sense that her abilities were more mental.
The comics just ruined it by evolving levitation into flight. Now that makes no sense imo. She's not a superhero.

I guess I could see how levitation is mentally based, but Phoebe's powers to me would have been a lot less active, though not going to lie, it's probably my favorite in the series for the sheer fact of how she actually uses it (supportive and not active).
As for "Morality Bites", yeah I suppose it was a foreshadow for what powers she was going to get. It would have been interesting to see Prue's advanced telekinesis as shown in that episode (though she was already the first to get a power advancement in S1 and then a new power in S2).
Prue doesn't actually "move" her body with her mind though, she simply projects an image from the desire to be in two places at once.
Also, am I the only one who hated that Piper and Paige relied on their powers too much often? I feel like Prue & Phoebe really embraced the "craft" a lot more, or would have if it had continued with the original 3.
