I don't really play any that start from scratch. I know AshGray exists if you liked the original anime; and it expands Kanto and changes the areas to what they were like in the anime. There's also something that makes it like the Manga. Pokemon Adventures? There's like 4 different editions to that. Otherwise, I can't really help. But

is the place to go since it holds dedicated rom hacking / game development sections. That's where I usually find out about them.
The one I'm looking forward to right now is in development; Pokemon XD: Darkness Beyond Time. A sequel to the Orre game. I hope it gets finished.
