Petyr is a dangerous man, but she realized back in The Eyrie that she could manipulate him to her own advantage, when she saved him from the trial the lords of the Vale wanted to hold against him.
She knows he likes her, he kissed her, she knows he's the closest thing to Cat he'll ever get. He's a smart man, and now he's a powerful man, and keeping him alive, for the time being is in her best interest. She cannot afford to have the entire Vale of Arryn turn on her at this point.
