The best are Waterfall and Surf. And that's a fact!

Fly is definitely the best, especially now that you can fly to routes as of ORAS.

Surf is just prettier-looking tall grass and Waterfall is dumb. You have to clear 8 gyms for something you'll use 2-3 times tops

These HMs needs secondary effects like freeze dry for it to be useable in game
Strength a normal type attack that hits rock supereffectively
Cut, a normal type attack that hits grass supereffectively
Fly, ten perfect chance of increasing accuracy one stage
Waterfall, ten percent chance of inducing confusion to water Pokemon
Flash, ten percent chance of reducing random stat of a ghost or dark type opponent

Both of the water moves are actually viable, and are carried by many mons competitively. The rest of the HM's, well, not so much.

As for their usage inside the game, if you never use fly it doesn't stop you from moving on in the game. So no.

I actually almost never carry a flying type with me, and just walk.
