To be honest, if they're willing to go ahead with such radical changes then they should train their staff to adapt to it. They can use dividers to separate the foods and clean the utensils regularly. We had that in our school and it worked out fine.
I don't know how Subway works but if it's anything like the other fast food places then everything is pre-cooked anyway so it's just a matter of reheating it.
Of course you'll get stupid people that work there who could mix it up but problems like that happen in every fast food shop.

Idk how the UK does it but over here in any restaurant that has a deli selection, each dish is places into a small square black container and lined up in rows and columns, and in Subway's case, employees pick each ingredient out with their hand covered in transparent vinyl gloves. When more than one customer (like two friends) make a simultaneous order, the employee will make both their sandwiches at the same time, side-by-side.
So imagine if one Muslim and one white friend walked in together and the Muslim person orders a halal sandwich and the non-Muslim orders a non-halal sandwich, the employee will be making them both at the same time, touching the halal and non-halal ingredients one after the other with the same gloves.
It wouldn't work, especially because its really easy to do that without even thinking about it.
Some cafes use tongs, but its not like they have separate tongs for each container. They will at most have like 2 tongs, and each employee will use 1 (there's usually 2 people max working behind the counter, ive never seen 3 employees making sandwiches together in one go)
