You're right, it may just be that she likes doing it at certain points. I have heard "Believe" many times and find it beautiful, one of her best. She clearly controls the sound in that one, as it is not present at all.
It seems either she or the producers were mindful of it in the actual studio production sessions for C1, so I'm sure that will be the case with the second album, but I started noticing it in some live performances and wondered if it was just a fluke. In general, I just get irked by it because at times is rather pronounced and if you had never heard her sing before, especially over a bare, acoustic track, you might find it very oddly distracting. Her voice is just so beautiful on its own, I don't think that little quirk (intentional or not) adds much to it.
