Haven't been to any but my dad used to work in the San Diego metro area, he never spoke badly of the city (unlike LA where he said it could be a mess sometimes).
San Francisco is undoubtedly the most iconic of out the three and is a gay haven so I'd visit that one over the other 2. I have an aunt who lives in San Jose and she says it's nice there.
